Can anyone recommend a USB programmer which can do both ISP and JTAG programming?
We have had a few Atmel JTAG MKII programmers fail and they are somewhat pricey so
it would be great to find a 3rd party solution.

You *could* consider a Dragon: low cost and able to do what you wish for.
